Not long after the rescue, Desmond and Penny were married. And soon after, Penny went into labor with their first child. In the Philippines, a local doctor named Efren Salonga helped birth their son, who they named Charlie.
Three years after the rescue, Desmond awoke in bed with Penny. He seemed to suddenly recall his encounter with the time-traveling Daniel, despite not having had this memory at any point before, and visibly shook as the change took place. At the time, around five years previous, Daniel had told him that "the rules don't apply" to him, implying that Desmond's past can in a way be altered, something which cannot happen to anyone else. Penny relayed it as a bad dream; Desmond replied "It wasn't a dream. It was a memory." He then went above board on their private boat and prepared the boat for sailing. When Penny asked him where they were going, Desmond replied, "Oxford."
Penny seems to be against Desmond going to Oxford because she believes it will alert her father to their whereabouts. Upon arriving at Oxford, the receptionist at the desk tells Desmond that there isn't anyone by the name of Faraday employed at the Campus. Desmond goes to investigate the room where Daniel had his workroom above the physics lab. There is a "Danger: Fumigation" sign over the door. Desmond goes into the room to investigate and finds all of Daniel's equipment covered with sheets. He also picks up a picture frame with broken glass holding a photograph of Faraday and a younger blond woman. Desmond is looking at the maze that Daniel ran his mouse through when a janitor comes in the door. He claims he wondered how long it would be before someone realized that the room wasn't being fumigated and goes on to tell Desmond that the university tried to cover up any ties to Faraday, 'especially after what happened to that girl'.
Desmond travels to a home looking for a girl named Theresa. The woman who answers the door claims to be her sister and lets Desmond in once he mentions Daniel. Upon walking into the other room he sees a young blond woman hooked up to all sorts of medical equipment. Teresa's sister explains that she's "away right now" and tells Desmond how she sometimes wakes up thinking she's 3 years old or other times talking to their dead father. She goes on to talk about how Daniel didn't stay around after this happened and left to America. During their conversation she mentions "Thank god for Mr. Widmore." and goes on to tell Desmond about how he's paying for all her medical treatment and he had funded Daniel's research.
Desmond goes and confronts Charles Widmore demanding to know where Faraday's mother was. Widmore gives him an address in Los Angeles, CA, and then asks about Penny. Desmond doesn't answer him and takes the address and goes to leave. Before he can Widmore stops him and says that he should stay out of all of this to keep Penny safe. "Wherever you've been hiding, go back".
Once Desmond returns to the boat where Penny and their son Charlie are, she asks him if he found Daniel's mother or not. He lies to Penny, claiming that she died a few years prior. Penny instantly becomes uncomfortable and asks Desmond why he's lying to her. Desmond explains that she's in LA but they'll just forget about it because he promised her it would be over after that day. She becomes frustrated and wonders what will happen the next time he wakes up in the night and remembers something else. He goes on to tell her that she's more important to him than that and that he won't leave her again. She tells him that she and Charlie will go with him to LA.
Eventually they made to LA, where upon his arrival at the address Widmore gave him, he ran into Jack, Sun, and Ben. He asked what they were doing there to which Ben said that they were their for the same reasons as him. They entered the church where Eloise Hawking was waiting for them.
Desmond followed the rest into the Lamp Post, a Dharma station located under the church. There, he listened to the discussion going on, realizing that they intended to return to the island. Furious, Desmond confronted Eloise for taking away four years of his life, telling Jack that he should not trust Eloise. He then stormed out of the station.
The next day Desmond was at the marina, unloading his groceries from the car, when he saw Benjamin Linus approaching his boat. When he asked him what he was doing there, Ben shot him, though not fatally, causing Desmond to fall to the ground. Ben then continued on to the boat, and he held Penny at gunpoint. However when Ben's guard was down after Charlie Hume had appeared, Desmond tackled him, severely beat him and threw him off the dock and into the water.
Desmond suffered complications from the bullet wound and was rushed to the hospital soon after. He survived the ordeal, reiterating that he promised never to leave Penny again.
